Gobies/Multis in a 36"x18" (40 breeder) tank?

Would a 40 breeder be big enough to support both a pair of gobies (though I'd probably start with a handful of juvies) and a multi colony?

Yes. Of course the pairing process among the gobies can be pretty violent. If you are unlucky, it doesn't matter what size tank you've got. If you are lucky, you'll get two pairs from 5 gobies that start breeding in a 10 gallon tank.  Seriously, give it a go: gobies are great community members and you should have plenty of space for them to pair up. Make sure there are lots of escape routes and hiding spots for harassed gobies to help them along.
Cool. I don't actually have the tank yet, I was planning to do my 29gal (which I already have) but saw the 40gal breeder on craiglist and went "hmm...."
