Since I stripped the fry on the 29/04 there has been one female
fry die every night (3 dead fry so far, all of which are female).
All occurs around the same time, I hear a noise between 1am - 2am,
I go to check and I find a dead fry.

I have two Sciaenochromis Fryeri in the main tank and the fry are
kept in a breeder net in the main tank also, the fry are all free
swimming.

Is it normal for some fry to die? or could it be the Fryeri somehow?

Some fish are able to bite through breeder nets and nip at fry. When I used breeder nets and had holding females contained in them the other fish would gather near the net when fry were released. I once used a plastic trap which had small holes in it, which I thought were too small for fry to escape or for fish to suck them out. This didn't work as the fryeri sucked some of the fry out.

Some people find the fry gone overnight. The adults can suck the fry through the net even thought the bodies are crushed in the process. A separate fry tank is the solution.
