So I am upgrading my 44 tall to a regular 55g tank, I have an eheim 2213 canister filter, it works fine, although it doesnt keep my tank as clean as i would like. Is that because I am missing one of the filtration sponges and havent replaced it yet? Or should i add another filter, like one of those emperor filters?

I'd say yes because if its not keeping your 44 as clean as you'd like...
Get more filtration or do more regular water changes.

You might not have enough mechanical filtration. An HOB or another canister should help you out.

I agree. My HOB does a very good job of mechanical filtration and I use my canister for bio.
